In most instances you will simply get a warning message however it will not stop Steam CMD from running.When trying to download a HL1 mod like TFC, initially it only downloads the engine files of the HLDS, but not the mod.This allows them to detect if a mod overwrites files of the original game and/or one or more existing mods.
On a side note, for some reason CS is always installed as well.
As explained in the FAQ, Mod Organizer (MO) uses mod isolation, a feature in which every mod is installed into its own directory.
Made a grievous error and clicked on the CK icon instead of my blackhole route batch file. No percentages displayed, just "extracting package". Steam wrote about 150 megs as I monitored it with taskmgr, but has stopped writing now. Other than that I have no idea, sounds like you've been doing something to your steam I've never heard of nor would recommend. Steam goes to great lengths to thwart user preferences. I would put this frickin Windows machine behind my Linux firewall, but, in general, windoze programs and services are too stupid to deal with proxies efficiently.
Now its been stuck on "extracting package" for about five hours. Of course, I was setting up some new mod tools and am reluctant to reinstall everything. Anyone got an idea for the infinite extract problem? Have you tried closing steam from it's route process with Task manager? All that I do is keep Steam from phoning home; it thinks my internet connection is down or offline.

When Skyrim is installed it stores all its files on the file system (FS) of a disk.
